TIPI DI MARCATORI
L’amplificazione è di tipo esponenziale:
ad ogni ciclo il numero di molecole di DNA bersaglio (tratto di DNA compreso tra i due primers) raddoppia. In una PCR di 40 cicli per ogni molecola di DNA inizialmente presente se ne formeranno 240, cioè
un numero dell’ordine di 1012 Ogni ciclo consta di 3 fasi:
denaturazione (temp. 94° C),
appaiamento dei primer (a una temp. che dipende dalla lunghezza e dalla composizione in basi dei primer ),
sintesi di un nuovo filamento (temp. 72°C)
PCR (Polymerase Chain Reaction)
Tecnica in grado di amplificare in maniera altamente specifica una regione di DNA di cui si conoscono le
sequenze fiancheggianti
Per una reazione di PCR sono necessari:
primer (forward e reverse)
dNTP (deossinucleotidi trifosfati: dATP, dCTP, dGTP e dTTP )
DNA polimerasi resistente alle alte temperature (spesso Taq polimerasi, estratta da Thermus
acquaticus)
Buffer appropriato MgCl2
La reazione avviene in un termociclatore cioè in un blocco di alluminio che può essere riscaldato e raffreddato rapidamente

History
• Shortly after Kary Mullis invented the Polymerase Chain Reaction (PCR) it was realized that short primers would bind to several
locations in a genome and thus could produce multiple fragments
• Williams et al. (1990) developed Random Amplified Polymorphic DNA (RAPD) a technique using very short 10 base primers to generate
random fragments from template DNAs
• RAPD fragments can be separated and used as genetic markers or a kind of DNA fingerprint
• Techniques related to RAPD include:
– DNA Amplification Fingerprinting (DAF) - Caetano-Anolles et al. (1991) uses very short (eight nucleotide long) primers
– Arbitrary Primed PCR (AP-PCR) - Welsh and McClelland (1990) uses
longer primers, but lowers primer annealing stringency to get priming at many sites

Modifying Thermal Cycling
• Two modifications made to typical thermal cycling when RAPD is being done:
1. Annealing temperatures are generally very low, around 36
oC - This allows very short primers to anneal to template DNA
2. More thermal cycles are used, typically 45 - This compensates for the inefficiency which results from using such short
primers.

RAPD ( Random amplification of polymorphic DNA)
Random Amplification of Polymorphic DNA. It is a type of PCR reaction, but the segments of DNA that are amplified are random.
Advantages:
• Fast
• Relatively inexpensive
• Highly variable Disadvantage:
• Markers are dominant
• Presence of a band could mean the individual is either homozygous or heterozygous for the Sequence
• Data analysis more complicated
STS (Sequence-tagged-Sites = siti riconosciuti tramite sequenza)
Sono marcatori a copia singola la cui specificità si ottiene con progettazione della PCR sulla base della sequenza target (es. sonda RFLP)
Tipi particolari di marcatori STS sono i marcatori SCAR (Sequence-
Characterized Amplified Regions = regioni amplificate e specificate dalla sequenza), ottenuti dal sequenziamento di frammenti RAPD o AFLP.

I marcatori STS e SCAR hanno basso polimorfismo e spesso risultano in frammenti amplificati di uguali dimensioni in diversi genotipi.
•
CAPS (Cleaved Amplified Polymorphic Sequence) sono marcatori STS
digeriti con uno o più enzimi di restrizione (es.4 cutter) che aumentano il livello di polimorfismo, evidenziando differenze di sequenza in frammenti con medesima lunghezza
ISSR
- ISSR (Inter-Simple Sequence Repeat).
- A PCR-based molecular marker assay of genomic sequence lying between adjacent microsatellites (SSRs). Primers carrying, at their 3'-end, sequence
complementary to the repeat unit of the microsatellite
will amplify this genomic DNA.
